jhd
Most RPG games are set in a fantasy-type universe, but there are a few with a more "realistic" setting. A small number of these games include public transit. I have found the following examples: Final Fantasy VIII (PSX) -- there is one city/town in the game where it is possible to literally ride a bus around town and just watch the scenery. There are about 5 or 6 screens, and then it loops back again. Earthbound (SNES) -- There is regularly scheduled bus service between three of the major cities in the game. Metal Saga (PS 2) -- There is reguar train service between two towns in the game. There must be more examples out there.
The Usotsuki
Don't some of the Pokémon games? I think GS and its remakes have trains and XY has taxis.

+thegoldenband
IIRC you take public transportation in Shadowrun for SNES, though I don't remember the details.
jhd
FFIX had public transport around Lindblum. I played this game too, but I did not remember the public transport. The FAQ mentions the taxi service.
Rhomaios
I played this game too, but I did not remember the public transport. The FAQ mentions the taxi service. It always seemed more like a trolley than a taxi, since it can't go just anywhere, but to set points around the city.
Tenorman
In Shenmue you ride the bus between Dobuita and the Harbor.
