Would it be possible to put a fallback in the firmware that would use polling instead of interrupts, at least for loading ROMs?

The gold plating is only a thin layer, and sandpaper wears it down. It may appear to solve the problem initially, but it also makes the contact less resilient to corrosion, so it's not a good idea.
There are some special erasers made to clean contacts without damaging them, but the slot in the connector is too narrow to use them. So the best option is probably isopropyl alcohol and a cloth indeed.

This is normal and shouldn't be removed. That piece of paper insulates the PCB from the bottom of metal cage. AFAIR it is a bit wavy on all Jaguars I have taken apart, so it was probably that way originally.

The audio DAC is external. There's also a bit of logic to handle the mute feature. But if you don't get I²S signals out of Jerry, there's definitely something wrong.
Regarding your chips references, I believe they're the same, but not manufactured by the same company (I think one of them was Toshiba?).

The charity thing is a red herring, just like the "nobody meets our quality standard" part. The authors' behavior makes it clear they want the supply of their game to remain scarce.

OK, your cable doesn't need the resistor on pin #20.
There's another fix for sync problems, but usually it's not needed for HDMI converters:

I don't know about reproduction boxes specifically, but they did send cease-and-decease letters to people using their brand/logo without permission, even if it didn't cause them any harm.

Not recommended. The logo and intellectual property rights are all what's left of Atari. You don't want to give their lawyers an easy case against you.

Yes. The "M" ROM appears to work fine on both the K and M models, while the "K" ROM doesn't always boot correctly on M models. And the video init is indeed different (but I don't know if this is the only difference).

If it doesn't exist already, a list of CRCs of known-good rips of JagCD games would make it easier to identify problems caused by bad rips.
