No. The ones made from 1996-2010ish were the regular edition black/red label copies. The ones after that are the purple-label limited editions and come with a thorough instruction booklet.

Is there anything about the game that makes it different?

 

You know how like there's a 1mb and 2mb CyberMorph, and a Protector vs. Protector SE game? Those were technically different.

 

Was the Towers II game (from the software stand point) the same in every way?

From what I recall, both versions of Towers II are identical component-wise and software-wise. The only notable differences are that the newer re-release has a purple cartridge label (with a papery feel rather than glossy feel), the box of the latest reprint has a logo on it that says "Limited Edition", and the reprint has a better instruction booklet included.

The game is identical software-wise, the differences are a quality manual instead of a cheap printout and a real label in full color with a small graphic behind the title (not well seen except in person because the print is dark) instead of just a black label with red text or the even cheaper small white label with black text that doesn't even fit (depending on which earlier version it is). This is the highest quality release of the game.
