If you want to save/resize that box, you can always run wires from the pins where the pads are missing to the next solder point on the trace. Just be careful not to short them out on any other pads.

That looks okay for unshielded RF.  When I saw the ribbon cable I wondered if ground was attached (the ground is also the shielding of the box, but I guess it's also connected to pin 1).  But anyway, with the RF box floating free, you won't get the best image.

Wouldn't Kaplon tape help? I am going to also use the ground cable and attach it to motherboard or that won't help.

What do you mean about helping?  The box needs to be grounded for best results.  Those solder points aren't just for mechanical strength.  Kapton tape is an insulator.
