My cartridge seems to be one of the initial run of 50 of the Synapse carts. I used an "AtariMax MaxFlash USB Programmer" cartridge to dump it. Method used for dumping shouldn't matter: the dump should be the exact contents of cartridge in the order the bytes appear in the actual ROM itself. I'd guess @tjlazer used an AtariMax USB programmer to dump his too. I'm not sure why the contents would be different; it is possible one of them (or both, for that matter) is bad dumps; but I doubt it. More likely they may be loading differing copies of the same games, or the games just happen to be stored internally on the carts in a different order, yet still use the same menu order. More analysis would be needed in order to determine exactly what's going on; I only made a quick run to see if differences existed, and whether they were substantial or not.
