Preparing programming cable will not be trivial, as you will need to adapt pitch from 2.0mm (Incognito-end) to 2.4mm (programmer's end), and that requires a special type of jumpers (can be bought off the shelf, as well).
I have the cable and programmer.

I have one that has no JTAG header. What size is it? All the one I can find are 2.54mm and that's too big.

I disconnected the control line from the PokeyMAX to the 1UMB and now it reads correctly (111M02SU)

I thought there was a firmware upgrade on it's way, not sure if I missed it or it got stalled. Wanted to see what was happening.

I had my 800 apart for an Incognito install and I plugged the board in backwards. Turned it on and fried my Incognito.

After I run config and setup the drives I want how come I have to "boot", why can't I just exit and use the drives I just setup?
What am I missing?

I had to catch myself - I initially chose the 256kB ROM which would not work, since I have the GOS installed. I was using APE to pull the ROM over SIO.

What you see here is a new build of the Incognito BIOS which supports 'plugins'. This relies on the self-test bit in the PORTB register being able to bank in ROM at $5000-57FF while the configuration is unlocked (which the U1MB can do, but the Incognito cannot). Hopefully a CPLD update will allow this to work, providing 2KB of ROM space for plugin code to support Sophia 2, PokeyMAX, SimpleStereo v4, and whatever else. The U1MB build has also been modified for the enlarged plugins at the same address, and this is one of the reasons why the Sophia 2 and PokeyMAX plugins are still not available for general consumption. But they will be soon.
The machine pictured has the stock Incognito CPLD code, but in order to provide a safe upgrade path, the Incognito version tests the functionality of the self-test bit and simply bypasses the plugin (as shown in the photo) if it doesn't work.
Still lots of work to do (plugins to update, UI elements to perfect, changes to the loader, etc), but this should be complete around New Year time if everything works out.

This worked perfectly when tested with client.I have the same NAS, how can I set this up? I found a container in dockerhub - and set it up and it's running, but I get a failure when I try and connect to it from fujinet.

Antonia is just a drop in if your board is socketed. Then use a SIDE 2/3 for the RTC and SDX.

Easiest way to fry an Incognito ? Did it twice

I have 4 Incognito's. At one point they all worked. I started with one of the original's and all was happy. The new batch came out and I bought a spare. Somehow I fried my working one. No video output. I thought it was something with my Sophia. I swapped my spare in and it worked. Huh.. ok, well, I'll try not to do that again.
Then I did it again. Incognito stopped working. No video. xilinx chip seems fine, I can read and write it. .. Bought another two more Incognitos. Have a nice working one and a spare.
Is there any troubleshooting I can do? Can I swap out that big square chip?
